It kind of depends on what's under it.

Yes, the boat can easily run in 12" of water, but if it's very soft/silty.... then the suction will draw that up into the pump, and put the sand/dirt/mud into your cooling system.

I've run my old sportster in a gravel bottom river that was only a few inches deep, without an issue. I was actually up to a section of the river where I could see the ripples in the water, from the gravel on the bottom... and there were guys standing in the water fly-fishing.
 
I would try to avoid high speeds in anything under about 2'. Idling in shallow water is one thing but if you're on plane or goose the throttle you could suck rocks up into the pump which is a costly repair.
