1994 Sea Doo SPI -water was in hull last season

I somehow took on water last season. I drained the water, however now I try to start it and the battery (with a new battery and plugs) doesn't turn over engine. I saw a spark fly from something inside, but don't know where. Both positive and negative terminals were getting extremely hot. I disconnected and now I am here. Is there a computer board I might have fried or short circuited last season that is now causing this non start/short issue?? Thanks..I am new to the forum, but it seems like its a good one.
Also-any ideas on why water would get in hull?? It was filled almost to half way of top of cylinders but no apparent holes.
 
check all electrical box/s, drain/wipe them, need to check all fuses, too, and water, possible that the bearing carrier assy(where grey shield is), is leaking..also, recheck all connections, for corrosions and wires for corrosions/burnt-ends...:cheers:
 
spark was probably flying from a bad ground or out of starter itself. if cables are heating up, you are getting power to starter. something isn't letting it spin. the starter could be rusted solid. they aren't sealed real well. the motor or pump could be frozen. less likely. they are sealed much better. take out the plugs. take grey cover off back of motor. grab white flywheel with your hands and try to move it. no move? put pipe wrench or vise grips on it. turns? you need a starter.
