Update: I replaced the spark plugs and has been running fine ever since. Would have never guessed it would have been the spark plugs!

What causes this, any thing in particular? Would like to avoid this with my Sea Doo!

Those rounded pieces also look like a hose connection part from maybe a water pump or something.

I wouldn't think that anything inside the engine would have paint on it. I would think if it has paint on it, that would be an outside part. Those pieces also look like they are brass. Most engines are steel and some are aluminum. Steel is dark grey and aluminum is light grey.
