    12.7 when not running doesn't sound like a dead battery. Did the starter engage? With beeping it may be a DESS problem. Check the service manual for DESS beep codes.

    Are you sure you fully resolved the fuel pressure issue? Can you monitor fuel pressure while it is happening? Steady fuel pressure confirms performance of the air + fuel system so that is why it is so important in DI troubleshooting. Are you getting a Maint light?

    Looks aftermarket. You will need to trace it and see where it goes and why it is there. From memory, my 2000 GTX DI only has 1 solid red wire coming off the positive terminal.

    That is the air supply line to your RAVE solenoid. Without it, the RAVE valves will not function at high RPM's. See page 06-03-30 of the 2001 Service Manual.

    I would suggest starting with fuel pressure. It requires air pressure to be in spec to measure properly, so you can somewhat test both at the same time.

    The image you posted is from an aftermarket Quantum pump. It has a different design from OEM. If you have the same pump, you need to contact Quantum for parts.

    Freeze cracked?

    There is a procedure for running the engine on a garden hose. If you turn on the hose before you start the engine (or turn the engine off while still on hose pressure) you will fill the cylinders with water. Which is why the question was asked. You may not have nearly the big issue you suspect.

    My unprofessional opinion from doing my own SeaDoo with a similar stack of shims... you are close enough. I was similarly shocked how many shims were needed. Only thing I can figure is those mounts must really sag/compress over time.
